Why Does My Pool Have a Yellow Tint?

A yellow or mustard cast on your pool water usually means one of two things: mustard algae or a heavy pollen bloom. Here's how to tell them apart and what to do about each.

A pool that's gone from clear to faintly yellow, mustard, or dusty gold is unsettling, but it's rarely an emergency. In most cases you're looking at one of two very different problems: mustard algae, a chlorine-resistant algae strain, or a heavy pollen bloom sitting on and in the water. They can look nearly identical at a glance, and the fix for one does almost nothing for the other, so the first job is figuring out which one you actually have.

Mustard algae vs. pollen: how to tell them apart

Both show up as a yellowish or greenish-yellow tint, often worst on shaded walls, steps, and the shallow end. But they behave differently once you look closer, and the difference matters because one is a living organism you need to kill and the other is just debris you need to filter out.

If you brush a yellow patch off the wall and it's back within a day or two, or if your test strips show chlorine in range but the color doesn't budge, that's a strong signal you're dealing with mustard algae rather than pollen. If the tint is mostly on the surface, worse after windy days, and improves noticeably with extra filtration, pollen is the more likely culprit.

If it's pollen

Pollen is organic debris, not a living contaminant fighting your sanitizer, so the fix is mostly mechanical rather than chemical.

  • Run the pump and filter longer than usual, ideally close to continuous, until the water clears. Pollen is fine and takes time to filter out completely.
  • Backwash a sand or DE filter, or clean a cartridge filter, once it starts trapping visible pollen buildup so it doesn't just recirculate.
  • Skim the surface daily during heavy pollen season rather than waiting for a weekly cleaning pass.
  • A clarifier or flocculant product can help clump fine pollen particles so the filter catches them faster, though it isn't strictly necessary if you're patient with filtration.
  • Keep testing chlorine as usual. Pollen doesn't typically consume chlorine the way algae does, so if your levels are drifting, treat that as a separate issue.

Note: Pollen season yellow tint usually clears within a few days of extra filtration. If it's been over a week with no improvement, or the tint keeps returning to the same wall sections, reconsider whether it's actually mustard algae.

If it's mustard algae

Mustard algae is notoriously stubborn because it can survive normal chlorine levels and hide in filters, pump baskets, and even swimsuits and pool toys, which is how it often gets reintroduced after treatment. Treating it properly takes a few more steps than a routine shock.

  • Brush every affected surface thoroughly first. Brushing breaks up the algae's protective layer so chlorine can actually reach it, and it needs to happen before, not instead of, chemical treatment.
  • Shock the pool to breakpoint chlorination. Skimmer's chlorine calculator can work out the dose for your pool's volume and current combined chlorine reading, using the standard rule of thumb that shock dose is roughly 10 times the combined chlorine level.
  • Mustard algae often needs a stronger or repeated shock compared to a routine green algae bloom, since it's more chlorine-resistant. Many pool professionals recommend a second shock 24 to 48 hours later if the tint hasn't cleared.
  • Run the filter continuously during treatment and clean or backwash it afterward. Algae spores that survive in the filter media are a common reason mustard algae comes right back.
  • Wash anything that was in the pool during the outbreak, including toys, floats, and swimsuits, since mustard algae can survive on these surfaces and reintroduce itself later.
  • Retest free chlorine and pH after treatment rather than assuming the shock worked. Chlorine demand can stay elevated for a day or two after a heavy algae kill.

Also check your cyanuric acid (stabilizer) level once the tint clears. Very high cyanuric acid weakens chlorine's effectiveness and can make any algae strain, mustard included, harder to fully knock out. The ideal range is 30 to 50 ppm, with 20 to 80 ppm generally considered acceptable.

Why the yellow color shows up in the first place

Mustard algae's color comes from its pigment, which is genuinely different from the chlorophyll green of common pool algae, and it thrives especially in warm water with weak circulation, like shaded corners, steps, and areas with limited return flow. Pollen's yellow-gold comes from tree and grass pollen itself, which is naturally buoyant and drifts along the surface before slowly settling and getting pulled into the filter.

Either way, a consistent maintenance rhythm, weekly testing, regular brushing, and keeping chlorine in range, makes both problems far less likely to take hold in the first place.
